Good thought! One concern I'd have with brake parts cleaner is destroying the rubber seals on either end of the brake cylinder. At least Dawn dish soap won't do that!
I remember my dad replacing a bad axle seal on the rear end of his M37 and having oil all over the drum and shoes. We just hit it with brake parts cleaner and rags until everything was clean.
If I remember correctly, the deuces use the same cab as the M39 and M809 5-tons. The M939 5-tons have a wider cab, but not necessarily a longer cab.
It could also be that it's an aftermarket soft top the previous owner got for it and its dimensions weren't quite right.

Also mind your tire selection's speed rating. Some tires like the Michelin XML and XZL are limited to 55 mph. I think the Goodyears have a higher speed rating.
The insulated vinyl top on my truck does not go past the loops on the back. Perhaps the top on your truck has stretched, or there's something off with the roof bows?
Do you have any pictures of the wheels as they are now? Are all six of the CTIS wheel valves installed and piped in? Are any of the wheels leaking now?
There is a section in the A3 TM that troubleshoots the CTIS. Maybe the pressure sensor in the air manifold is messed up.

According to the TM only M35A3, M36A3, and M109A4 trucks were built. The chassis was designated M44A3, which is a callback to the singled-out version of the 2.5-ton REO chassis from the 1950s. I'm not sure if other M44A3 trucks existed with different bodies than those shown in the TM.
The A3 deuces were built between 1995 and 1998 or so out of recycled A2 parts. It took about 3 trucks' worth of good sheet metal, axles, drivetrain, and suspension components to built two A3 trucks. The A3 trucks also featured a Cat 3116 diesel with a 4-speed Allison automatic transmission...
