The M1031 has all that the Apecs 4500 needs for inputs. There is a magnetic pickup on the PTO for rpm sensing. It has an actuator to drive the throttle. There is a safety circuit through the transmission shifter linkage, the transfer case shifter has a switch to ensure it in neutral.

Well, after a long day at school, including a field trip for the Vetparade, I took some time to disassemble (again) the top of the engine. I found the culprit, it was me. I missed a spot with the rtv.
Now to find two more evenings or a Saturday to clean it all up and put it back together.
