I seal all the exposed foam areas like that with bedliner. I tested FlexSeal and while a similar product, the bedliner cures hard so is what I found to be better for the task. Just don't spray it on so thick that it the window/vent can't fit in the hole.

Guy on FB with an A1R just did this very thing (hooked up the batteries backwards). Now he has Christmas lights for a dashboard (not strobing in sequence, but just all flashing at once) ...and a bricked truck it seems. :(

You could always add a dummy light that confirms that the aux ran is also running with the main. Or you could just get out and check while underway. (be sure to film that)
