Do you have the dead crank switch in the normal position and the red E-Stop button pulled out?
It sounds like you don't have power to the control panel.
Do the fuel pumps run when S1 is put in the prime/run position?

The injection pump may have a problem, but that would not prevent fuel from coming out of the return lines.
Start by making sure you are getting fuel to the inlet of the injection pump.

You'll find that once you have a supply of generators on hand, the utility power will never go out again! I used to loose power 4 or 5 times a year.

The original is just a reusable stack of aluminum discs.
Normally you just wash off the discs and reuse.

The E-stop is simply a switch so all it can do is pass through whatever voltage is going into it, so I'd start by making sure the batteries are fully charged and in good condition. If the batteries are older, make sure they have good amperage and not just a surface charge, which will drop...
Assuming your thermostat was installed correctly ( spring towards the engine ) I'd say you may have had an air pocket under the thermostat, preventing it from opening correctly.
