Ok. You mentioned batteries were disconnected for charging. Is this correct? If only the single battery was reverse polaritied, then that battery is shot. Check both batteries for voltage to start with.

Air is used to shift the transfer case, has nothing to do with 5th gear.
Usually jumping out of gear is due to the bearings on the sector shaft being shot, this cannot be fixed in frame. Suggest you pull the cover and look for obvious problems with the shift forks before pulling the transmission.
Ok so by bad you mean rough riding unloaded. Yeah it does seem the hubs are bolted to the frame on both trucks when unloaded. Both ride ok with the S250 and all the GMV crap bolted back on.
