Is it possible you have the transmission cross member on backwards. They have an area that is rounded out just for the driveshaft flange. That is only on one side of the cross member, and I suspect that is what you done. Check it out and report back. It happens.

I always place a flat washer on the water pump stud, so the flange nut gets an even surface to tighten on. Otherwise, you tighten the outer nut against the bracket, and it wears into the hex of the water pump stud and makes a gouge in the slide area and makes adjustment harder. I hope I relayed...
