air in fuel lines?

The other day my m1009 shut off and would start back up and idle rough, blowing out a lot of smoke through the exhaust. Through here I found out that the fuel return valve on the IP was clogged. I removed it and took the glass ball out of it, the valve was clogged. I reinstalled it and drove it the 50 mile trip home. Now the truck idles funny, is harder to start, and while driving it it will sometimes lose a little power for a brief moment. And also while driving it will sometimes feel like extra fuel is being pushed through because the power increases for a short time. Could all this be from air in the fuel? Should i have bled the system after removing/cleaning the fuel return?

Sounds like air, but also could be a fuel filter, fuel pump, or your IP is going. Start with replacing all the rubber fuel lines if you haven't already, and work your way from there to find the problem.
