Hoses facing up if you want to trap crap in it, down if you want the crap to potentially escape. Sideways offers two similar results.
But why not a real (radiator style) cooler?

You using this for oil or for the trans? I prefer the plate type personally.
I used this type for my engine oil and the smaller versions of this for an automatic trans application. I pipe mine in with the inlet on the side at the top and the outlet on the side at the bottom.

With both tubes down there is a chance of air getting trapped and reducing efficiency and flow rate. Thats why I pipe them in with side taps and also to allow any debris that may get in there to flow down and out. They are very solid unlike the regular tube style.
 
If it fits I'll go in from the side then. Otherwise from the top I guess.
I have a factory remote oil cooler from a later model already, and a tube and fin trans cooler, but not as large as I'd like. I may run both trans coolers.
I put trans and oil temp gauges in, curious what they'll show.
