If your PCU is clicking and air is moving at all, then it's unlikely to be an issue there. It seems more likely to be the pressure transducer on top of the PCU or an air leak or obstruction. If something is clogging an air line the CTIS will shut down.

Most of the stuff you can find on eBay or surplus dealers. The ECU is hard to come by though. The PCU can be rebuilt with new solenoids and o-rings. Not much else in there to go bad. What parts do you need?
Generally, if you have an air leak, you will hear something from the PCU. To detect an air leak, it has to at least try.
If you have an electrical issue, the PCU will never make a sound.

One you reach 120psi, does it go to 5 lights without making any clicking noises in the PCU?
When the CTIS s flashing 5 lights it has detected a major electrical or pneumatic fault and it shuts down completely. It will neither inflate or deflate.
Arcing in your battery box could definitely fry components in your truck. Might need to check wires, fuses, and whatnot.
I just kept the same orientation with the wires. I don't believe it matters though.

Oddly I have the same muffler. Domed out on the top and bottom. Water will still pool in the muffler and rust it out. This is due to the angle the muffler sits at. Always best to not get water in there in the 1st place.

5 flashing is an electrical issue or not enough pressure to operate. The ctis will not turn on at that point. I think 4 flashing is fixed by the run flat selection.
Do you hear clicking from the controller on the cab floor? If there's no sounds, it's probably electrical.
