I wouldn't think going from a bench seat to buckets would be a problem. Going the other way however? I took the bench seat out of my '50 Chevy pickemup and put in buckets, but then it has a flat floor.2cents
Most likely in this situation it's the duplex valve on the the top of the transmission. The rubber seat for the forward half of the valve gets so worn it can't open the air to the Xfer case, but because the truck spends relatively less time in reverse over the years it doesn't wear as bad so...

What size filter are you using? I use a 20 micron hydraulic filter followed by a 6 micron fuel filter for finished oil on my electric pump. I use the 20 micron for all my oil pumping, from source or storage, and valve in the 6 micron for pumping oil to the truck.
