I did not read all the responses this time, and shame on me, but basically the 12V wire goes to the + of the "first" battery, which is the battery that has the large - cable on it. This is really also the same as connecting it to the - of the second battery, which has the large + cable on it...
The 9 series utilizes a 12V lead from the battery bank, and it even goes through the dash switch to shut it off (if you want). 12V is already under the dash for the heater blower "Lo" function.

No. A properly regulated alternator will not "fry" a battery, no mater what its amperage capability is.
Most of the dual voltage alternator units require an external voltage regulator box, so be sure to obtain that also.
