Without the batteries, leave your "accessory switch" OFF, that will keep the alternator off line. If you don't, you'll kill it after the engine starts and the batteries are removed.
I vote for bad connection also.

I had a defective starter solenoid make me insane. The truck would crank when cold, and would not when hot. Turned out to be one of the terminals had some threads stripped at the bottom and would not tighten. You might want to check that also.
