About the only thing you can do is get everything serviced and ready to fire up, but crank it from the dead crank switch for a while to get oil circulating a little before you attempt to start it from the main switch.
It doesn't really matter, there's no area on the block to seal against the additional material that defines the 4 squares anyway.
Go with the 4 square one, but save the open one for a rainy day incase you need another.
Humm... that doesn't really seem right to me. I've used those gaskets on both the LPW4 and LPW2 and never stacked up both gaskets.
I don't think there's any openings in the block or cover that prevent either gasket from being used by itself.

Well, there are 3 things at play regarding pump timing.
1) The gear that rotates the pump internals meshes with a gear on the camshaft.
That "Timing" is set by putting the "PC" mark stamped on the flywheel aligned with the pointer on the bellhousing with the engine on cyl. 1 compression stroke...

Whenever in doubt if you can't find a torque spec. you can check what size fastener you have and then look up general torque specs for that diameter fastener.
Things like thermostat housings, covers etc. are not critical and just need to be tight within reason.

If you want to you can drill a small hole ( 1/8" or smaller ) to help bleed out air but its really not necessary.
The only time you really have problems and can be saved by a bleeder hole is when your radiator cap is lower than the thermostat, which isn't the case in your 803.

I've never done an 005 VR conversion. I've done Kurt's VR on an 805 as well as SX-460 on smaller units.
Also have done several single phase 005 conversions ( bet that's what you're thinking ) but never a VR conversion, but like you said, they are usually pretty simple installations.
