Why not leave the batteries installed all year with a battery tender attached when the generator is not being used? Your batteries will last longer if a battery tender is used.
Have you confirmed that the valves are moving and not stuck and that the gap is correct? If not, I would recommend removing the valve cover and looking for any problems there. You have already eliminated some potential causes. Don't give up, you'll find the cause.

I have an MEP003A genset. We haven't had any issues with computer equipment, televisions, etc. and we don't have any line conditioning equipment installed. Except for the noise of the generator, we can't tell if we are on utility power or the generator.
The behavior you outlined is typical when motor oil is still in the transmission. Especially downshifting when slowing down or stopping. Switching to Dexron III eliminated this in my A3.
You don't want to put diesel fuel in your transmission. Dexron III isn't that expensive if you buy a five-gallon pail of it. Go to NAPA and buy their Dexron III equivalent. It is made by Ashland Oil and is identical with Valvoline brand Dexron III.

If the set came to you with fuel in it, I would drain the fuel and purge the fuel lines when you replace the fuel filter. I personally wouldn't worry about the piston rings at present. Also, you mentioned that they had been trying to start the set. Read the TM.
Thin the paint with Xylene. That is what was recommended to me by RAPCO. The 383 Green came out as an almost perfect match for the CARC and sprayed great. It is also holding up very well.
