The cure for the error with the 400A alt is to replace the alt with a 200A or the the pulley on the 400A alt, that 400A is a beast and causes other issues with shorted harnesses and failed mounting bolts.

If it has the 400A alt it likely has an overdrive pulley so the RPM will show higher than it actually is, the turbo also has the highest ratio diffs at 3.07:1 so they do rev higher than the A2 trucks with the 4L80
I do not think the TCM stores codes, so the TOSS may have cleared when it was reconnected, the supplement should describe what clears the codes (besides disconnecting the batteries)
It does seem to point to a TCM issue.
IIRC some codes would clear when the vehicle was shut off and re-started if...

The geared drives have straight cut gears and do make a certain amount of noise.
This is much more pronounced in vehicles with hard tops like the helmet top etc.

That is definitely pump noise, be careful when you push hard on the brake pedal as you can blow out the seals in the hydraboost if they are a little weak.
Also it is not a good idea to go all the way to lock on the steering while running as it causes a spike in the pump pressure.

Well you can start by disconnecting things until you confirm the problem device.
If the TCM power relay was stuck you should have a trans light on all the time.
Start by disconnecting the batteries, then unplug the TCM harness at the TCM and then reconnect the batteries and test again.
I was speaking in general terms, most folks have a dual voltage 200A system, I would NOT install a 12V winch on one of those vehicles and certainly not on a 60A single voltage system.
The cost of a replacement regulator would pay the difference in cost of a 24V winch over a 12V, several times.
I would say if they are the correct type (uses two tabs) and it happens to line up with unused tabs, then I would reuse them, I would look very close to the used tabs and if I thought they were week I would go ahead and break them off so they would not "fall" off into the bearings.
