That wheel well has twice as much room for rubber compaired to the front fender. The M1031 box is pretty much useless to haul large items because the gen head takes up about 2.5' in length, plus the box is narrower because of the side comparments. Get a roof rack or a trailer if you need more space.

Try swapping injectors side to side to see if the problem follows to the other engine bank if you have the time. My rule of thumb is at this point I would drop the coin to rebuild the IP and get new injectors just for piece of mind but that could run up in the $800+ range.

Idle speed set too low? Are your Gen lights coming on? This will happen if you rpms drop too low. If this is not the case, you probably have a fuel delivery/IP issue.
Wouldn't hurt to measure how deep the TQ sits in compared to the bellhousing mounting surface. Then make sure that is deeper than how far the flexplate sticks off the back of the engine. Regardless of what setup you are working on, this is always the surefire safe way to proceed.
