There are diesel fuel biocide (algae-x for one) )on the marker to kill tank algae. But you still do not want this stuff going through your fuel system either way. Drain - still add the treatment in case there is remnents hanging onto the walls of the tank - unless you do some sort of full flush...

I personally would start with degreasing the engine and pressure wash it thoroughly - what oil are you using ?
run the engine once again to determine pinpoint leakage.

algae will grow in diesel fuel is a tank is left in the sunlight and sits for a period of time - it take a biocide to kill it and it reeks havoc on diesels that have injector fuel screens in the injector and in the pump - messy stuff to deal with also.
