As a rule of thumb, when I work on those systems I try to work out what is working as well as what isn't, and that is your guide.
Example, the cooling is not working...it could be you are missing a phase and the phase monitor is locking out the whole system...it could be the high head pressure switch is tripped and the compressor is disabled....if you play with it some more and discover the heat is still working then you proved you have all the phases and at least half of the air conditioner is working...speeds things up...just my 2c

Oh wow...why remove from the trailer? If you do that you need to recreate the temp controllers, the power and the selector switch that lives on the generator...It is easier to put trailer in shore mode and feed in 208v three phase and run from there.... offhand, I would put it back and run simply, just add 208v and go from there...that is what they were designed for...

I will be using the generators as a standby generator one at my house and the other at our farm. If possible, I would like and try to recreate the missing components.

That system was designed to be run while on the trailer. The generator enclosure is not able to standalone on the floor. Likewise, the ECU is not a floor unit. When sold to stand on the ground, the generator had a different enclosure and base frame and the ECU sat on a little cart with wheels and stabilizer legs. If you sit that ECU on the ground it crushes the water drain pipe underneath.
If you made a base frame that recreates the profile of the trailer you could maybe sit the generator on that but then you have to forklift it everywhere. Easier to leave it on the trailer and use from there.
As for the ECU, you could fab a frame to go underneath it. If that is the case you move the two blue temp controllers from the flap down panel on the generator and mount them on the door of the ECU electrical panel. You also need to move S1 and S2 as well as the yellow and orange indicator lights from the same panel...by this point you are working hard IMHO.
The reason those components were not removable for floor use was that system was for a specific Gov requirement and the weight limit was the 4200 lb towing capacity of the heavy HMMWV. It had to be total system weight 4200lb or less for gen, trailer, ECU and shelter. The decision was made to use the trailer as the base frame and save weight.
If you do remove the ECU and use the generator on its own, be advised, if you take the 600lb ECU off the front and stand on the back deck of the trailer without the stabilizer legs down, the nose flips up on the trailer...FAST....total butt clencher of a moment!!

We built a frame to hold the ECU off the ground, it has a clearance of about 24" so it can drain properly. We are keeping the generators on the trailers, so we can move them around as needed. The generators come with 3 jacks that keeps them very stable. I'm going to work on removing the components you mentioned, and installed them on ECU. I'll post pictures when its finished.

I don't have a manual, I had to reverse engineer the electrical plan.

That system had a two stage load shed. As the load on the generator increased, it would drop the load banks that kept a load on the engine and prevented wet stacking. If you continued to load the generator it would dump the ECU heat or cool while keeping the vent fan running. This freed up almost the entire 35kw for the generator to run loads in the shelter.
When that ECU was delivered as a separate unit, 64 and 65 were jumped out on the terminal block as the generator was not there so the load shed was not needed.
