Injectors need to be set up for proper pop-off pressure. Done on a specialized rig. Not do-able without it.
You have something in the safety circuit not activating the solenoid. Your TM (34), gives you good guidance for troubleshooting.

I assume you changed the oil and refilled to the top fill line on the dipstick? Is the oil pressure showing pressure when running? Is it staying steady until it stops? Is the fuel solenoid staying up until after the engine stops or does the engine stop when the solenoid drops?
You should have a check valve in the fuel line between the last filter and the IP. With the gunk you described in the system, would not hurt to take that apart and clean out to make sure you are getting enough fuel through to keep running.

Since this unit will "run unattended for Months on end", are you the one that will be checking on it and be on call? I sold two units to neighbors and guess who does the checking, maintenance, and has to run over when they can not get the units started? Have to say that they are great...

Had nothing but good experience with our electrical inspector here in VA., during my house 1200 square foot addition and generator installation. Cursory look-see of everything and was mainly interested in the main power panel breaker interlock installation and operation.

If it were mine, I wouldn't worry about it. May just be a sticky rings from sitting. Needs to run loaded and get everything warm. May reduce smoking or may not. My 003's still smoke blue/white for 3 to 5 minutes or so until everything gets up to temperature. My operational 002 stops smoking...
