My very first thought is to take your batteries in and get them tested.
you'll probably want to ask them about it, before you hand over any paperwork. Sometimes the people behind the counter have no clue at all, and will either try to modify your paperwork, or refuse to give it back to you.

It was my understanding that the 12V to the TCM was operated by a relay powered by the 24V system.

After charging the battery to full, let it sit for a few days to a week before doing anything else to it.
Then check for voltage, and if voltage is good, do another load test.
My guess is you will find that the battery, while it will charge up and pass a load test immediately after charging...

Personally for battery connections I prefer noalox. It keeps out the air/oxygen to prevent corrosion, and the zinc in it can help improve electrical connections. The zinc also acts as a sacrificial anode if an electrolyte of some type does manage to get into the connection.

Looking through the forums, it DOES look like the MEP-004 15kw gen can be reconfigured from 3 phase to single phase and have full output, so that might be the best option for you...
Do you have an industrial hydraulics shop nearby? Might be easiest to go in and talk with them. I know the shops near me can make pretty much anything to do with fuel tanks and fittings like this.
The 831 is an inverter type generator, so yes, it should have clean power.
All the larger generators (00X, 80X series) are mechanical governors. They have a lot of rotating mass, but a heavy load can still cause power fluctuations, just like any civilian generator.

I'll second AM General. One of the guys here had one show up cracked in the box (out of 6) but I haven't had that issue. This was a couple years ago, so who knows if they still use the same packaging
