I'm not sure why you installed an electric fuel pump and did the bypass. I would recommend bringing the fuel system back to original. Take the alternator off and have it checked out by a shop. Make sure they know ahead of time that it's a 24 VDC alternator.

Edit: I was having problems with the swing pedals on my backhoe. I worked out the problem and everything mostly now works like it should with the swing pedals. I have also fixed the problem with my left stabilizer. I'm slowly working through issues.
You might want to see if someone in your area has an M35A3 that you can look at to see which air lines go where. Sometimes, looking at diagrams and text in the TMs doesn't make things clear. You don't want to make a mistake and switch the two airlines.

Have you read the TMs? The TMs show exactly where the airlines are hooked up. TM 9-2320-386-24-1-2 shows specific instructions on the removal and installation of the transmission, including airline.
