Have a shop rebuild the pump. While you may be able to do most if it yourself it is the fine tuning adjustments that needs a very expensive piece of equipment.

As you know the controller on the side of the fuel pump is the first place to start. The CUCV-II I got out of Iowa had a bad ECU in the dash. Ordered a replacement off of eBay. The Iowa NG put 24v thru the 12v system. Not good.
Does the wife unit know about the LSSV yet?

superB, while it is too late for you, for others, NEVER use your original alternators as a core. They are hard to come by and other members will pay more that you will get for a core charge.
With parts still available and the ease of rebuilding them, there is no need to let the parts house have...
Just an update:
If the passenger side battery (12v part of system) keep draining when parked, make sure you turn off the B/O Service Switch. When on it energisges a couple of relays and will drain the battery in no time. The driver side battery is only used with the 24v starter.
The troubleshooting section of the tech manual says to make sure your batteries are full charged before starting any troubleshooting. It saves a lot of guess work.
I like to add load testing to that statement.
So make sure your batteries are fully charged AND load tested before starting any...
