Also, I don't recall on the 002 /003 without looking but on the 802/803 if you look at the data plate, the ratings are at 4000' and 95F not sea level.
So an 803 data plate shows 10Kw at 4000' and 95F and 8.6Kw at 8000'
I'd imagine the 002 already has a similar operating condition already...
For me, I consider light loads to be around 25-30% or less.
"Extended periods of time" to me means a week+ of constant running at light load.

You can use any kind of thread sealer. I tend to use Permatex #2 non-hardening.
But anything will do, even the blue gasket maker you used or Teflon tape will be fine.
And... don't listen to anyone who tries to tell you that thread sealer will isolate the sensor from getting a good ground through...
Neither you nor your generator will ever see a difference between a 35 and 40A alternator..... just verify the wiring connections are in the same location.... looks correct at first glance, but be sure to verify.

On the o-ring gasket, there are 2 of them, however in your picture the 2nd one is still inside the block.
That tube is a short stub with o-rings on both ends.
on the thermal switch wires, polarity does not matter, it's just a switch, not a sensor.
Now I'd try a continuity test from VR 5 and 6 to F+ and F- on the exciter board ( item #10 ) as Kurt indicates in his chart above.
If you find an open circuit on either wire, work backwards testing closer and closer to the VR until you find the disconnect point.
