Rear Axle (Gov Locker)
Do you have a M1008 or a M1028 if so its not a gov loc its a detroit locker its supposed to make noise. Only M1009's came with gov bombs. -

Flushing the transfercase
On the t case on the back you have 2 big bolts top is fill bottom is drain. It takes dextron same as a th400. Fill it back up till you can feel fluid between the first and second knuckle -

IP, Fuel Pump and leaks
there is really no way to tell. does it hard start when hot or cold ? have you looked at the tm's? they have a trouble shooting section.
