The one exception on manuals may be European sales. About a year ago someone in the United Kingdom was trying to sell an M1030M1 and he states that he had a set of manuals. I have no idea if his manuals covered the engine or just the standard KLR650.

There isn't any problem using it on engines designed for ultra low sulfur fuel. It would still be good for the engine, just not needed as much in my opinion.

It's better if you use flex pipe to connect to larger diameter pipe. The larger diameter pipe will reduce restriction on the exhaust.
