They use the same style motor, 002 having two cylinders and 003 having 4. So, I would assume the dip sticks are probably interchangeable. If you can't find any good info, have someone with an 002 measure the OAL and compare it to the OAL of your 003 stick.

Is the fuel shutoff solenoid working correctly? I thought the return line was on the output side of the injector pump. You might just have air in the system or your injector pump might need attention. I haven't gotten that far with my 003, yet, but will soon.

Generally to get 28VDC out of a reg you would want to feed it with 30 or more VAC. Is your 016 gasoline, Onan, or Yanmar powered? Is it spinning at 3600RPM when you measure the AC volts from the charging system?
