Try Battery Warehouse at 337-462-1352. The lady there said she can ship them dry and you can have them filled locally and save on cost. IIRC, it was around $100 per unit.
Have you tested the glow plugs with 12V to see if they get hot? Read their resistance? There is a pre-heat relay and resistor, according to the TM.
Also, you can wire the fuel shutoff solenoid to make it run but then you will need to be careful because you might have to unwire it to shut it...

They use the same style motor, 002 having two cylinders and 003 having 4. So, I would assume the dip sticks are probably interchangeable.
If you can't find any good info, have someone with an 002 measure the OAL and compare it to the OAL of your 003 stick.

Have you checked the check valve?
Is the fuel shutoff solenoid working correctly?
I thought the return line was on the output side of the injector pump.
You might just have air in the system or your injector pump might need attention.
I haven't gotten that far with my 003, yet, but will soon.
If frequency is good then RPM is 1800, or close enough. I have not yet been inside an Onan to work on the charging circuit. From the TM, it looks like the stator is under the air scroll. Good luck.
Generally to get 28VDC out of a reg you would want to feed it with 30 or more VAC.
Is your 016 gasoline, Onan, or Yanmar powered? Is it spinning at 3600RPM when you measure the AC volts from the charging system?
In theory, you SHOULD be able to disconnect all the wires from the head and not do any harm. But, I cannot be 100% sure about not damaging the VR.

If the batteries can start your Deuce, then they should be able to spin the 003 with no problems. Make sure your wiring and connections are good. A bad wire or connection can cause similar symptoms.

Maybe a shorted field coil or something was drawing too much current and making the starter turn slower?

Familiarize yourself with the unit. If running your camper or any 120V only load, then run the gen in 120V single phase mode. When you want to run something 220, then run the unit in 120/240V single phase mode. Is it not a turn of a switch to change between modes?
