If the LBCD checks out, next downstream is the power distribution panel, which was soldered with RoHS solder and is subject to intermittent connections.
The device under the spare is called the LBCD (Load Battery Control Device). Search that term under the FMTV forum will bring up what little is on the internet about that device. A post by suprman has a schematic.
Bypass it, it is intended to protect the circuits in the event that the batteries are hooked up backwards. I think you can "double lug" the cables on one side of the device.

I would think the FD put the non directional on for stability in rough terrain with the water load. Very unusual for an A1 to be retrograded to duals by the military.

This topic is worthy of it's own thread if there is not one already. It is conceivable as the 800 series began deliveries in '69, but personally I have never seen pics of one. The older M39A1/A2 series seems to have been used exclusively.
See if voltage is present at the alternator excite wire with ignition off. If so, the draw is from the alternator, but is the normal draw. The protective control box may be sending the power when it is not supposed to. I really don't think installing the LEDs is related. With the master...
