Keep charging the battery you have been charging. It will need longer than 1 hr to come back from death. The second pair in series with the first (in back) should not be discharged and will not need charging.
ECM voltage low is the key one. Somewhere between the batteries and the ECM, there is an intermittent connection. I would start at the battery box, cleaning and verifying all the connections.
The lights are 12 volt, so only the 12 volt battery pair will be discharged. You do not need to disconnect the batteries, just connect the charger to one of the 12 volt batteries, and the second that is parallel connected to it will be charged at the same time. Refer to the battery connection...
If you ever had to drive down a mountain grade in an air brake truck, it would be clear to you why you would not want your air to be pizzing away when you apply the brakes. Follow the diagnostic tree in the TM and replace the defective part(s), which it sounds like you have already identified.

There are 4 steel cables equipped with hooks on each end, and a turnbuckle. These cables connect the top rings on your 250 to the shelter tiedowns on your truck. PM me if you need the cable/hook/turnbuckle assys.
The rings are a milspec part that fits dozens of vehicles. M151 1/4 tons, 939 series 5 tons, MRAPs, are vehicles that are frequently parted out that are a source for you.
