Cutting the cable to the starter couldn't hurt a thing, as far as I can tell. But disconnecting the batteries (negative or positive side) with the engine running would make the alternators unhappy, wouldn't it?
When creating that kind of sparking, repeatedly, you're better off not having functional charging. Glad you didn't blow up a battery and get sprayed with acid.
There has to be more to it than using the wrong kind of alternator. At least I can't quite picture how it could make the starter activate.

Trouble shooting doesn't have to be performed "live". Using a 9 Volt battery is often enough when it's easier to have voltage in a circuit than measuring resistance.

There are advantages over basic hose and clamps, for sure. But as a four wheeler I learned not to use braided hose and fancy fittings, because if they do go bad in the field it's easier said than done to fix them. Just my $0.02.
Oh, there are quite a few differences between a SEE and an HMMH.
