I do know there is one mounting bolt inside the PTO you have to take lose to get it off. I have not removed one from the trans on the truck, looks like it will be a bear!!!!
Sorry for your problem. Sounds like it maybe the transfer case.
Towing it with the drive shaft hooked up to the axles may of did it in.
I think I remember seeing something about when towing not to get over 35mph.
The transfer case has a oil pump in it and when in neutral it may not pump the oil...
I too have just started my AC install on my M923A1. I got the batteries moved to the side so far.

Do you have someone lined out to charge it and check for leaks? I need to find someone that can help with that.

The trucks have no lift pump, just the Injection pump.
You may of got some dirt up into the IP pump.
When you primed on it did you get anything out the vent bolt?
Do you have just the one filter on the motor or do you also have the big filter under the finder on the driver side?
You may also have a little inline filter in the fuel line just before the motor.
I have seen some of the spin on filters not fit right on the mount.
