I have the same problem, and a 24v charger off the convenience outlet is the solution. Bear in mind, that charger will also be running all the 24v metering and controls, and the fuel pumps.
I discovered mine was bad when the batteries went completely dead and the fuel pumps had no more power.
Btw, the exposed opening when a flapper is missing is the muffler outlet, on the opposite side from the inlet. So the engine is still relatively safe from solids falling in there. But even a pinhole in the bottom of the muffler would prevent the engine from filling.

Btw, most of those units did NOT have a flap and the engines were full of water. The snow made it impossible to tell by the pics, but I previewed that event and visually confirmed most engines were compromised.

The more thought I give this, the more I like another members description of using one battery. The load (16 amps?) is minimal, so unbalancing shouldn't be a real concern. If it is, rotate the batteries during routine preventive maintenance to balance their life. They should recharge fine, though.
Btw, it wouldn't start initially because of fuel. The main pump wouldn't prime the dry system for some reason, but I swapped in the aux, primed the system, then plumbed the primary back in, and it was fine. Pretty odd.
Well, mine runs pretty good and makes power according to the meters. I haven't put a dvm on the lugs or loaded it, but I'm fairly confident in it.

I've considered an 004 to run my whole house, but I get by with an 002 and minor load management so well, that I don't think I'll ever even go up to 003.
I'd think an 005 is way overkill and you're burning more fuel to keep it running than to keep the lights on. If you can trade for an 004...
