Are you saying there was a miswire at TB2 that you "corrected" and now you get the overvolt fault?
I would put the wire back for now if the gen was running ok before and fix the issue with the K1 contactor first.
Try testing K1 using the instructions in the TM, which essentially have you put 24V...
When you were cleaning the pumps did you thoroughly clean all of the check ball assemblies and make sure none were sticking?
Your issue of the pump running and suddenly stopping, even with the lines open sounds to me like one of the outfeed check balls is sticking closed, essentially dead...

only other thing that comes to mind other than e-stop is the CR-1 diode ( in the back left corner mounted to the board with the burden resistors)
And the shunt in the front right bottom of the control cube.
If it's not the E-stop, also check the dead crank switch.
I assume you have nothing at all? no panel lights, nothing?
If the panel lights don't work that means no power coming into the control panel.
Can't say that I have ever seen a plunger like #2 there.... the 3 pumps are all normally identical, not sure what the piece is in the top of plunger #2.
If you remove it, does the spring under it look identical to the others?
You really don't need both of the primary pumps, you could try testing...
It sounds like you are essentially only trying to power a small number of dedicated outlets, fridge, some lights and the well pump.

Is the barn fed from the main panel in the house or are you talking about 2 separate service entrance panels?
If the barn is a sub panel off the main house I'd assume its 240V sub, if you were feeding it 5Kw before.
If the barn is a 240 sub off the main and you were using the 2 separate transfer...
Unless I'm reading wrong, you didn't really say for sure if you are actually out of fuel or simply the low fuel light came on but the gage says 1/4 tank and there really is 1/4 tank left.

Sounds like you have the older style starter with the external lever arm that operates the bendix drive?
If so, can you manually operate it?
If not the pivot pins on the linkages are probably binding up, preventing the gear from extending fully and engaging the flywheel completely.

I doubt the Harbor freight Diesel compression tester will work for you right out of the box. I'd be very surprised if it comes with an appropriate adapter to go in place of the Yanmar injector.
