This IS an internally balanced engine, by design. So if your flywheel has been well balanced now to being "neutral" then those holes are proof of the fact that it was out of balance, before. Same goes for the pressure plate, BTW.

I'm assuming you have the Bendix type CV-joint with the four large balls, which is the same as in the older M39 series trucks.

The Spicer 3052/53 requires a T25 input gear, RH (right-cut) and it is positioned to the rear of the window. (left in the picture)

Thing is, the PTO input gear for the M35A3 transmission has straight-cut teeth, while the OP's is a helical gear.
Maybe TobyS can chime in here and confirm that.
