Here is a link to the TMs, the first 7 should be downloaded as they are the most significant ones applicable to your M998

Well, let's see.
You said M998 not M998A1 so the UOC (usable on code) for the M998 is H13 (all models applicable to a particular parts TM is listed a few pages after the TOC, table of contents)
After downloading the parts TM which is free here on this site and you confirm the UOC then you look...
It does appear that the TCM is not turning the MIL light on by what you describe as long as you have confirmed continuity on 567A from the light plug to the TCM, I would say for now as long as the transmission seems to be working correctly go ahead and ignore the missing light and continue to...

Your R1 will have the same UOC (used on code) as the M1097A1 which is AVY for most parts identification.
You should have changed all the fluids and filters the very first thing, most of the R1s have been sitting for decades.
We need more information, are you in high range or 4L?
Is the transmission shifting? If you open the water drain valve on the fuel filter does fuel run out while running?
One...
Over the course of its life it could have been many things, I bought a two door that had rear seat bases added after it was manufactured.
Normally the 4 door did not have close out panels behind the front seats.
I am curious where you got that information?

Common wisdom dictates the rims bead area is slightly different because of the run flats
You can change the PROM, other than that you cannot "program" the shift points.
Again this depends on if you have an original style or purchase an original style TCM, the PCS TCM is not programmable AFAIK.
It is said the NA has lower shift points, the PROMS are relatively cheap from Eastern...
Are you sure the transmission is not locking up at the same time it shifts into 4th?
If you are driving along in 4th hold the throttle for a steady speed and touch the brakes, if the TCC is locked up you should be able to detect the difference as when you touch the brakes the TCC should unlock...
