No modification at all.....you will just need all the correct parts on the B-pillar. And if you want the turret, you will need slewing ring....so figure about $7500
You need to take a hard look at the flex plate itself, just replacing the starter does not fix a chewed up flex plate from a previously bad starter. Also can’t speak to the quality of so called “rebuilt“ starter.

I haven’t installed RF grease in 30yrs. The grease is for when you run on the RF.
the old magnesium RF’s had a packet of grease taped to the RF, when the tire went flat it broke the packet open.
I wouldn’t run it till the entire motor is assembled, no need to change out anything till you have it driving up and down the road, rarely do shift solenoids fail in this trans.

The key to not getting Broken bolts is too make sure the new style rear support hook is installed and the nut is tight, all the older trucks use the ill designed version of this bracket. Red locktite and torqued per the TM.

diesel oil is charcoal black after running, this is normal....that’s why you use an oil made for diesel engines, it has a detergent in it. Plus you can never get what is in the cooler out. Change and leave it.
More often than not, you can have one or 2 bad glow plugs and the truck will start fine, actually, I’ve seen trucks start almost perfectly in warm wheather with just 4 good plugs, you must meter all 8 plugs to determine if you have even one bad plug, I had a 1097A2 that started almost perfectly...
