Over thinking it maybe. If the u bolts were loose enough to go side to side then as soon as you hit the brakes the axle would walk all the way back to the spring hanger. Do what you feel is right.
I worry more about an axle sliding on the springs than I ever would going side to side. That is why I use the correct perches and new correct bent U bolts. Do what ever make you feel right.

Sounds like the in tank pump is not working. You do not need to fill any canister by hand if the in tank pimp is working. This system is self bleeding so no need to crack injectors. Easy way to check in tank is pumping would be crack the bleeder between the secondary and final fuel filter...
If you close off the hole then rear main seal leakage could flood clutch if you have one or just fill up the housing. Not good ether way but you can also put in a ball valve in there and make it easy to close/open when needed.
