It does sound like it is starving for fuel. You could try putting a flexible hose on the IP and into a small container of fuel, have someone start the truck. If it runs well then you know it is not IP related.

I didn't raise the engine- just lift the front of the vehicle a few inches to make it easier to clear the front axle when removing the oil pan on and off. You are correct, the lights are 12V and you should not see 24V at the lights.

The government did not buy them with the sliding windows. It is possible that the windows were replaced at some point, but it is most likely that they were replaced while the vehicle was not government owned.

The power brakes use engine power by the power steering system to work. Maybe the idle speed is still too low? I wonder why you had to raise the idle speed in the first place, maybe this might be the real problem.

It should shift to second gear if push the pedal down, when the engine starts screaming, then it should shift to second even with a problem with the vacuum system. If it does not shift to second then you may have internal transmission issues.

I don't see any reason why the starter has anything to do with the shifting of the transmission? I would troubleshoot the vacuum system first, any hoses pop off or leaks?

I see many people using Racor type or Napa spin on filters. Please do a search there are many posts on this. This is all custom, but very easy to do. You do not need to retain any of the wires or sensors that are on the factory system.

Since you have a new IP pump I would change it and not bother with the seal replacement. The effort to change the pump vs the seal.... You can change the pump in several hours if you are quick, plan on spending the day if you are not very familiar.

If you don't really have water in the fuel I would just unplug the sensor at the filter and be done with it. I converted to a spin on style and no longer have the sensor, but I do have a clear bowl at the bottom and I don't see any water....
