Over the course of its life it could have been many things, I bought a two door that had rear seat bases added after it was manufactured.
Normally the 4 door did not have close out panels behind the front seats.
I am curious where you got that information?
AFAIK they are the same tires that were sold on the civilian market and there is no special designation on the tires themselves.

Again this depends on if you have an original style or purchase an original style TCM, the PCS TCM is not programmable AFAIK.

Are you sure the transmission is not locking up at the same time it shifts into 4th?
If you are driving along in 4th hold the throttle for a steady speed and touch the brakes, if the TCC is locked up you should be able to detect the difference as when you touch the brakes the TCC should unlock...

If you had issues with any of the inputs like the ESS (engine speed sensor) you should have a code and also without that data it would not shift correctly if at all.
