Another thing about the IP and lube. Unlike most conventional diesels, the multifuel injection pump has an oil line feeding oil to it for lube. Adding lubricity to the fuel is always a good idea but the engineers considered that when they designed this engine.
Thinking aloud here. Perhaps the the valve bent a bit and tweaked the seat. I would think that if the valve only was bent, the low part of the valve would wear off the marker all the way around as it was twisted in the seat. I realize that it's out of warranty but it might be something GEP...
Try this. Use a marker and color in the seat surface of the valve and slide it back in and spin it like you were lapping it in then take a look at the wear marks in the marker stuff. If the valve isn't bent or the surface warped or if the seat checks out OK perhaps it's a weak spring.

The crank is not BII. Check the back of the bed, between the tail lights and the tires. You should find the tubes for the stiff legs. The other end that those pin to are captured in the tube.
Your left side pole is stock and as you said, the right side had some bastardization to it. The trunion has tabs on each round end that slide through the keyways. Once you have the trunion through both, you simply rotate it to lock it in place. The block pulley is pinned to that with a 1" pin. I...
