Let me add, the ones I have seen in HMMWV's blow cold as ice....they just take up a lot of room. Also, as the OP mentioned, that's not the standard config for a soft top install.
Replace the engine harness, as I ove said in nemrous posts, these can/will and do cause lots of issues.
while you may fine the actual culprit in the harness plug, I don't play aroumd with intermittent shorts...they have a habit of cropping up when you don't want them, or better yet, causing...
I'm not quite sure what kind of protection anyone thinks would be provided by the A, B and C pillar of a rag top M998.
the strongest point is the B-pillar...the Windshiled frame is held in place with 5 pins on aluminum leaf hinges, and forget about the C-pillar....that's just to hold up the rear...
The latex looks good, and it holds up well....but that's not why I personally don't use it, mine is originality.
and body work or sanding later on...I have used latex on trailers with good results, but I didn't care about the trailer as it was a working trailer. Pressure washing almost any paint...
The trucks I finish are 100k trucks...m998 or not as a starting point, you can't tell the difference in mine.
done right, there is no way to tell if it started life as an M998 or m1025/6.
but I also only do 6.5TD, 4L80E etc on the driv train.

Let me add, whom ever is selling Govt vehicles is bound to issue a bill of sale and SF97. Far to many states require the SF97 to get title for "Off road use". A title proves ownership, it's a legal document.

Pics are of old 100amp and newer 200 amp, and the MC's are 10k MC and the larger is for 12k setup.
in order to use that 12k MC, you need to change out the hydrobooster as well, the 2 front studs are a little farther apart, so the 10k and 12k won't play with each other.
You can install the newer...
Got nothing to due with T-stat...the fan system is hydraulic and controlled by 24v's.
replacing the thermostatic switch is a good start...because that switch is what sends or cuts off the 24v to the TDM based on the temp. A little side note, not sure when your fan is engaging during the time...

Th400 leaks from 4 spots
trans pan "not that often"
modulator o-ring "most common"
shift shaft seal "50% of the time"
pump seal or torque converter seal "common"
you will have to clean it all up to find the source first...if it's weeping from the converter cover weep hole, it's most likely one...
