I found on the 809 series there were two burp petcocks on the motor and only bringing up the level to the top of the expansion tank would it expell all the air.

Yes and the throttle center screw does too. The best performance as said to do. Duel fuel line, shim the rpm up to around 2350 and decrease the idle plunger number and adjust the throttle shaft center screw. I myself would stay below 200psi rail pressure and as said pyro.

You said open valve cover oil fill look at the valve you can see that is to the back side of the fill hole and when it is down or open the HB is TDC for #1 and advance timing marks are correct. You did not have to watch #1 intake drop to find #1 TDC. Keeps from dirt or crap and time taking off...

No worries as if someone else put them together wrong how would you know when you took it apart. I have seen more than a hand full put together wrong. That is why everyone that gets a truck should change and check there filters as soon as they get them.

The ten micron secondary and six micron final correct filters can be had at NAPA but you have to buy the canister o rings as the one that are in with the filters are not correct.
The cup goes the other way so it cuts into the cork or rubber. So to be correct you would install in the canister first. washer, spring, washer, o ring, dish up then filter.
