When I switched to the trucklite tail lights and front turn signals I also ran into sorta the same problem. They would work perfect when in tail light only mode but when I had the running lights on the front signals would get brighter when I moved the flasher, but not flash, the rear worked...
The high back seat kits come with a steel plate that bolts to the top of the battery cover for reinforcement. You would probably want to do something similar when going aftermarket.
Take the batteries out and charge them independently if you only have a 12v charger. If you need to jump start it you could try hooking up the jumper cables to only one battery but I'm not sure if that would fry anything. Safest thing it to charge them separately.
Sounds like you have a bad control box. Its under the dash on the drivers side near the fender. You can find replacements on ebay, the best one to get is the newer smart start system. Depending on which model is in your truck you might have to get a new temperature sensor unit that is located on...
Hopefully me see more newer trucks, they had a m1097a2 the other day that was set to start at 5k. Ended up going for a little over 15 which isn't bad at all.
When the one I got from them cracked they offered to send me another, I said no way and just got my money back. Its worth it for the aluminum tank, no worries at all.
