Pull a sample of the fuel in the truck (off the bottom). If you know what good diesel looks and smells like, you should be able to tell right away if it's contaminated.

You don't really need the check valve, it will run fine without it and is really not needed.
If there was rust (or any other stuff besides clean fuel) behind the timing cover, you need to be figuring on replacement or rebuild. These old IPs are pretty tough but rust in the system will eat up...
Yes, the two bolts on the bottom are a pain to get to. I leave the bottom bolts snug but not so tight you can't move the alternator after loosening the top bolt. They are lock nuts so they won't work loose if not torqued down.
