The GP relay requires an isolated ground for the GP controller to function properly. That is about the only difference that I can think of.

Did you try bypassing the filter capacitor tree next to the wiper motor? You can plug the connector directly into the wiper motor and remove the capacitors from the circuit, they are only there for noise suppression.
